I can kind of understand why she went back, because it's something familiar from her old life. But still, it seemed like she was finally thinking for herself by leaving Tom and Scientology, and this is like a step backwards.

To be cynical, if she wants to convince a judge that her daughter is better off without Scientology, it could be more in her favor if she were suddenly a huge catholic, going back to her roots and all.

Led.boots is right - in most states, in front of most judges, bringing a child up in a religion is a huge plus in any future custody dispute. Whether or not Holmes intends to be a practicing Catholic, it's a very pragmatic move.
